So, to (possibly) answer my own question: It appears that the text on Ben Smith's Text-Excavation site (at least, that for the Apostolic Fathers) follows the 1891 transcription by J.B. Lightfoot (the 1st edition). I have found a PDF reprint of a "2nd Edition" of Lightfoot's work (published posthumously?) in which much of the 'missing text' has been added but in a different font.

This 2nd edition (1898) also includes the prologue for 1 Clement, which Smith's text lacks.

But it would be nice if others can confirm this. I am now planning to release both versions of the text (when I finally get around to it), with footnotes pointing out the significant differences. This could be useful (and even important) to those who have used (or plan to use) the text from the website (or from the proto-Perseus website, which has Lake's transcription) in quotations or citations.

I'll be happy to post a 'sneak preview' of my file(s) for 1 Clement, if any are interested - comments and suggestions from the good folks of this forum would be much valued.
